Looking to retrieve the SA option number from my car, how do I access that code? Also, how do I reprogram the new SA code back in?

Well..for one...it should be on the fusebox cover....
Second...if you load NCS and find your car...it will retrieve the GM and SA code.

Load the ZCS with NCS Expert, then enter the SA code into one of the decoders to determine what the actual options are
So if I want.to code out the automatic option, what modules do I program?

You would probably have to:
- Edit the ZCS (note in some cars, you have to change both the GM and the SA strings to remove the auto option)
- Write the new ZCS to the module(s) that store that information using the ZCS_SCHRIEBEN function
- Recode a few modules (I'd recode everything to be safe)
- And most importantly: Reflash the DME with the manual software (you'll have to look the software number up and input it manually)
And I can do all of this with ncs expert? Where can I get a manual software number?

First 3 steps you can do in NCS Expert. DME programming needs to be done with WinKFP.
You can lookup the manual software number at bmwfans.info. Look up an M3 with the same build date as yours, but select the manual transmission option. Then in the part number lookup, go to "engine electrical system" and then go to "Control Unit DME, programmed." The last 7 digits of the DME part number is the software number. You would enter those last 7 digits as the "ZB Number" in WinKFP

When in ncs expert, and it asks me for the CBD name.of the DME, what do I enter?

Oh okay, I see what you did.
After loading expertmode, hit the "VIN/ZCS/FA" button, and then hit "ZCS/FA f. ECU" - pick E36 as the chasis. It'll pop up with a list of modules you can read the ZCS from. (Or maybe there's only one module for the E36, idk). Pick one, and it'll read the data off your car. Now that you loaded your car's data, you can modify things. To modify the ZCS, hit "Enter ZCS". Keep the VIN as is. Then change the GM, SA, and VN strings with whatever you need to change them to. If your calculator doesn't calculate checksums, remove the last digit from *all* of the strings, even if you didn't change them, and let NCS recalculate the checksums.
Once you've got the desired ZCS, hit "back". Go to "process ECU" - pick whichever module you read the ZCS from initially. Change the job type to "ZCS_SCHRIEBEN" and execute the job. Now click on "SG/SGET" and pick the other ECU that stores the ZCS (if there is one). Do the same ZCS_SCHRIEBEN job. Now go back and hit "process car". Every module will be recoded to the defaults for the new ZCS.

Hmm, looks like your NCS Expert install is incomplete... which version of INPA/EDIABAS did you install? You should install EDIABAS 6.4.3/INPA 3.0.1
I would send you the daten files, but I have a feeling you installed EDIABAS 6.4.7/INPA 5.0.1, which is missing a ton of files.
Look for ediabas-6.4.3-full.nrg in the 4shared site. When you get to the WinKFP part you'll need to update some software, but otherwise that 6.4.3 package should have enough for the NCS Expert stuff to work
