We have the tranny out of the car and are trying to get it apart because there is a gear with a broken tooth inside. We are having trouble getting the tranny apart. See below.
We can't get section 2 off, and we want to get into where the gears are. Any suggestions? I can't find any info anywhere on how to get this thing apart.

Requires a few special tools (or the ability to improvise). The factory service manual lists the general procedure for rebuilding one of these, with the tools.... You will NEED some of the information in that manual to properly put this thing back together, let alone take it apart.
Frankly, you might want to have it rebuilt by someone who knows what they're doing. If you're trying to separate the front half of the case from the rear, there are clips on the main and lay shaft front bearings that need to be removed and a bunch of other little things. Then the rear half of the transmission has to be pressed out of the front.

Nik - you aren't going to rebuild a 280 in the dark. They are a pain to work on, and require some special tools (I suppose you could improv) in a couple places.
A rebuild starts at $1800 or so and depending on what needs replacing can run up to $2400 or so (though there are master rebuilders like Blanton who cost almost twice that).
There's actually a guy here in my local chapter that has done a rebuild on an E34 M5 box. (the early 5-speed) He actually managed to get his hands on the factory diagrams. He's on the M5 yahoo group, so I'd check that out and do some searching or asking around there.
