So I have removed the engine and manual tranny all in one shot, out of my 1983 633csi and in doing so I have damaged the shifter holder mounting holes. Can I remove the bolts that hold these mounting brackets on the tranny and therefore make it easier for someone to fill and reweld the aluminum holes? also, do I need to re-torque the bolts when I put the mounting brackets back on? If so what would that torque # be? Or can I buy new ones?

If the mounts are that worn you better replace the knuckle and foam piece that goes inside,
All the pic's I am seeing, it looks like the rubber bushing is one piece with the bracket ?? it that how it should be ? because my is def broken.
Also Jclausen since this is my first e24 what part is the knuckle that you mentioned and the foam?

Depending on your year and tranny type, they used slightly different pieces to make up the shifter mechanism. I believe the foam part that jclausen was referring to is highlighted in yellow below.

Yep, those little mounting blocks have a rubber bushing with a steel sleeve to carry the shifter bracket plate. Your shifter support plate should still have the bolts and what's left of the bushings attached.
I don't want to confuse this with inaccurate info, but there are actually two different versions of those shifter isolation bushing blocks that I've seen, but I do believe they are interchangeable. The later ones have a more squared-off shape. The earlier ones look like yours, with more of a tombstone shape:
