hello again guys. spent some more time on the e46 roof and found that the problem seems to be with the module under the back seat. i can now drop the roof on the button but nothing happens when i try to close it although i have managed to get it to close once after pressing the release button the module under the seat. The rest of the time ive had to close it manually. Think i should also mention that the apron which lifts to store the roof isnt locking on the right hand (drivers) side when i close it. could this be the cause of the problem and is there a process to calibrate the cogs and cables in the seat module ?
The main problem on these cars is the main wiring harness the runs up along the drivers side of the roof, wires break over time that is the first thing is would check

Mine quit working a few years ago. It was very hard to find someone to fix it. Nobody wanted to touch it. Turned out to be lose wires that cost around $500. I took it to Avus Autosport in LA. Excellent BMW specialists.

Vert issues are usually the harness wiring, specifically above the driver's seat but often at each of the hinge points. You can patch, or replace the whole harness, which is not "hard", but takes a ton of time and patience. Without a doubt the longest DIY I have done.
Also the gear on the locking motor (under the back seat) can get unseated or stripped. As a result the tonneau cover latches don't open and the system gets an error. You really need to get INPA to help diagnose.
Try putting pressure on the box under the rear seats%. Known fault that gear pops up. I used plumbing strapping and a small block of,wood to put pressure on it. Has worked fine for years%...
