Have a set of codes from my convertible e46 msport roof module (CVM) used inpa software to retrieve them.

These codes are all from the CVM
The roof button is flashing constant red and if I time it right I can eventually get the roof down but it's in stop and starts and the same with closing the roof.

Don't have a convertible but from my fault code list:
12 Open control button permanently active
13 Close control button permanently active
17 Position switch for main pillar, short circuit to ground
1E Switch, cowl locked, voltage undefined
1A Switch, convertible-top comp. lid, voltage > 2.5V
23 Switch, convertible-top comp. lid, right, locked, voltage > 2.5V
24 Switch, convertible-top comp. lid, right, locked, voltage undefined
25 Switch, convertible-top comp. lid, right, locked, short to ground or open circuit
27 Switch, convertible-top comp. lid, left, locked, voltage undefined
2F Switch, hard top, voltage > 2.5V

The faults are only trail markers to lead you in a certain direction for repairs, certain problems could set many faults as in the top system there are many micro switches for instance that need to work correctly before the top operates or a broken wiring harness on the left side of the top frame. But some faults like coolant temp to low could mean the thermostat is bad. In your case the top is a bit more involved than that
I'd say #1 is to check out the wiring that runs along the left side of the top frame at the first bend.

Well I've checked all wiring and contacts and continuity of wires with a meter.
Read through the e46 roof manual and test at the end.
Still no further on.
The switch is flashing like the roofs not locked in position and I can eventually get the roof down stop starting it which I shouldn't be able todo if there is a fault somewhere. The manual says it will complete an operation if a fault occurs then stop to prevent further damge. So I shouldn't be able to get the roof down at all.
Looks like I will be off to BMW after lockdown. Which grinds so bad because the nearest dealer is the same dealer that knocked the car off the ramp a few years ago.
Let's hope they are more careful.
I would replace the button/switch first,
Have you shorted it by maybe spilling something on it?

And reset the trunk convertible top compartment.
Also check the wiring going into the the trunk lid
How do you reset the trunk convertible top compartment?
