Is there a difference or can they be used either way ?
short story : years ago, searching "problems" on my '90 manual 850i , i found that only 1 DME was original , the other one from a 11/91 750iL ( thanks to the chassis # decal on them) . Pitty , the EML has no such extra decal.
When i bought a spare M70 engine for some parts out of a '91 auto 750 , there were all 3 ECU's included, original set out of that car , so i used that set from then on , car runs fine.
DME's were the same , 0 261 200 352 , but now i see the EML's are different numbers.
My "original" is 0 205 000 004 ( not 100% sure , as it has no reference decal to a chassis #)
the one i use now 0 205 000 015 ( from a '91 auto 750i )
does it matter ? or should i try again my original EML ?

Is the Wokke EML chip good for both manual and auto cars?

i don't think it idles higher with the 015 EML , right now 680...720 rpm .
Yes, the Wokke chip works for both.
What i have found is that indeed 004 is for manuals, 015 auto. A difference is that the 004 has a connection for the clutch pedal switch to disengage cruise control , which the 015 has not. The Wokke chip is written for auto's , so when using that one in a manual eml , it reacts no more to the clutch switch.
Further i have not found any differences.
