I've replaced my liner and the sunroof seal itself and now it seems the front sits too low....there isn't a smooth transition from the front of the sunroof to seal to the rest of the roof....the rear might be a little too high, but I was under the impression that the front is not adjustable? Do I just need to lower the rear to bring the front up?

From what I've seen on that mechanism, the seal can hinder the move quite a lot especially if its an old seal broken in one corner. I am talking about the rubber strip of seal that actually glues around the roof cutout. If the seal is positioned too low or too high on the front or back it could have the effect you're describing.
Don't know of anything that could have gotten pinched while you did your re&re. Also it's not an adjustable mechanism from what I recall...

The new seal actually comes with the glue....you peel and stick. The seal really only goes on one way. I don't think I could be too high or low on it
Yeah, it is definitely odd how it is as low as it is, but I will try to lower the back and see if that helps.

If you’re responding to the post I deleted, be careful. I forgot the seal was on the opening and not on the panel, so there would not have been any reason for you to have taken the sunroof panel out. Since you didn’t disturb it, I don’t see how it could have gotten out of alignment. If you’re OCD, adjusting the panel to look good is a pain....so I would make sure something else isn’t causing the problem first before messing with it.
