Not sure which system I have I replaced the head unit. How do I know if i have harman kardon speakers? Can I put after market speakers? I want to replace all if possible?

I don't think harman kardon was an option in the e39. But you sure can replace all your speakers with aftermarket ones. They use 5.25" speakers and tweeters.

The above from atobe is actually incorrect. The OEM BMW system(s) assuming that's what you have in your car are 'closed' type setups, i.e bespoke to the car's design from factory. They use a different impedance and also anywhere there's an enclosure (the front doors in the E39's case) they're optimized for the OEM speaker characteristics. After market speakers use the convention of 4 ohms so if you connect a speaker with that impedance to the OEM BMW setup, you will get 'sound' but it won't be 'right' as it were.
The only direct fit, impedance matched/friendly speakers that make the 'best' of the OEM setup and are designed with the OEM characteristics in mind, are the BSW/Bavsound ones - https://www.bavsound.com/
Harman Kardon wasn't an option in the E39.

I tried replacing the door speakers in my wagon with aftermarket units. The results were way worse than the original speakers. Eventually I sprung for the Bavsound kit, and it is much better than OE.
