Do you mean in that lower weatherstrip channel? That’s hard to fix. POR-15, or new/used rust free doors
I have been trying to get a rust free door for a while now without luck

I replaced three rusty doors. You could put your hand through them they were so bad. Got matching cosmos doors for the job.
The rust is tough. It’s a seam that can capture all kinds of crud and is made worse by the bottom trim. POR 15 or brush on some oil. Once it starts you have to try to knock it back the best you can but if you don’t completely remove it, it’ll be back.
A good body guy can re-skin the lower part of a door, but depending on the cost of a replacement door, it may not make sense to do it.
My parents e38 has some serious rust happening on the bottom of the doors too. It's a tough ballance of whether or not it's worth it to fix it. I just had a very good body shop fix considerable rust on my recently purchased e36 M3. They fixed rust on the doors replaced the trunk lid with a brand new one, and fixed quarter panels. It was spendy and that's the tough pill to swallow with a car that likely isn't worth the price of the work to make it right. At this point my parents are contemplating doing what they did with their last e38 10 years ago, drive it until the rust is so bad that it doesn't pass state inspection, then replace it. They are eyeing up an e39 this time as they don't need the long wheelbase any more.
I know that was a bit off topic, but my point is, rust is expensive to fix correctly so that it doesn't come back.
Current fleet:

1999 BMW e36 328is with rotary valve engine head
1999 Oldsmobile Eighty Eight
1990 Jeep Comanche Eliminator
1962 Austin Healey Sprite
My experience:
I offered rust free straight parts for free, and no one wanted them, because they were the wrong color.
Costs too much to paint them I guess. I saved the decklid cause I'm to lazy to pull the latch and lock.
Still have the fenders and hood, as a mock up for supercharger clearance.
Same problem with e39 parts.

Here it is. But i would consider any color if they are rust free. almost the entire car will be painted
Those went to China. But there's more out here. Shipping costs will kill it for you.
Best to plan a trip and drive one home.
West coast 740's are just parts cars for the motors, unless it's special, low miles or short.
Sad, but true.
Nice cars in wrecking yards with bad chain guides.
They won't even let you buy the m-pars as the policy is to strip the aluminum wheels before it goes in the yard.
Although there is a back door market for employees selling them on craigslist, still with the mud from the yard in the tread.
All very sad. But soon the available supply will dry up, remaining car prices will rise, people will justify spending money to fix and so on.
Yep surface bubble rust springing up at the bottom of the passenger door. I ground off as much surface rust as I could on inside and outside of the bottom lip, then treated the area with rust eliminator. I also removed the inner door panel and treated the bottom of the door V channel with rust eliminator. Water can enter that area and it will stick around a while if unable to drain. I sprayed rust preventer type primer on everything then painted with stock color. It has been a few years and still holding up.

I just saw what appears to be some rust bubbles at the top of the main part of the door, just under the lower window trim area. It is still under the paint...should I still brush that POR on it?
You have to treat the rust, so you will have to get under the paint. No choice but to get the grinder / dremel out. Or get a used clean door.
