I've been looking into buying a 330i or 330ci and one of the cars I stumbled upon has troubled me. The seller claims to have a 2004 330ci with a "rare" 5-speed transmission. Surely that has to be a mistake or a swap. Once the coupes received their facelift mid-2003 (so by 04 for sure) I thought you could only get a 6-speed manual? Am I tripping or is something off about this?

Maybe the owner doesn’t know that the car has a 6 speed transmission! Or maybe the shifter knob sez its a 5 speed. You are correct when you wrote that a 2004 E46 has a 6 speed manual transmission.
Never heard of a 5 speed trans for this car.
I would try to use the "non-existent 6th gear".
Might have the wrong year. My 2001 is a 5 speed.
Thank you for the feedback I knew something was off. Just goes to show craigslist sellers don't always know what they have.
You can buy the 5 speed M decal however not the 6.
So maybe an owner put on a new 5 speed decal as it is significantly cheaper than a new shift knob.
