While I was changing the clutch and flywheel I took the clutch slave cylinder off the transmission and accidentally let it run dry when I disconnected the line and now the clutch pedal just goes to the floor. There is still brake fluid in the master brake cylinder.
I was going to pick up a nmeutatic bleeder to hopefully suck down the fluid from the master brake cylinder. Should this fix it? Or is there something else I need to do?
Yes, that would be the easiest way to fix it. The clutch cylinder is self-bleeding, but takes a very long time to do so, and make sure you keep the fluid level close to MAX.
The last time I self-bleed the clutch, it took about 1/2 hours of pedal pumping.

I'm a simple soul. I gravity bleed the clutch. Of course, the slave has to be dismounted from the trans, and turned upside down with the bleed screw the highest point.
My fellow tech, just this week, removing an engine and trans from an E46, disconnected the hydraulics to the slave....bled that sucker dry. (Not the way I do it, but he's a LandRover guy).)
I told him that since we were already there, remove the CDV, then hydraulically reattach the slave, then flip it, fill the reservoir, and gravity bleed it.
He did what I said, the clutch needed no further bleeding, and the clutch worked even better, with no CDV.
