My 2008 323i is running pretty ruff, Engine light came on. So I bought coils, plugs, fuel filter, ect. Then my scanner arrived (came in the mail late) and it said it was the ECU. Part #7581123. I ordered new one (used). Now the engine light is off, should I wait to do the coils,or first the ECU. plus Where and how would I get it programed and or cloned, and tuned.
How did the scanner tell you it was the ecu? What codes?
That model's ecu is notoriously difficult to program used.

Phillip, if Abel (328 Power 04) tells you that your car's DME is notoriously difficult to clone....YOU NEED TO LISTEN !
Abel is exceptionally proficient with all BMW computer issues. He has done absolutely magical things for me, and the shop I work for, virginizing used DMEs, including with cars newer than yours. If I knew that the computer were bad, and he told me what he just told you, I'd go ahead and order a new DME.
That said, you didn't answer his question: Why do you think the DME is bad? What are the codes?

It's a Siemens/Continental MSV80 DME.
VERY very difficult DME. I can clone them, but the process is not fun.
Again, why do you think you need to replace it? Replacing the DME needs really solid proof. Most of the time, it's something else.

So maybe just do the coils and plugs, I get them on Tuesday. It does shake a lot when idling ,lacking power at higher rpm's and slower after 4500. Plus I get no warnings but almost feels like it's running hot. I got it in March and I love it but no one does a tune up before they sell a car. any suggestions? thanks for the help
I would go ahead and perform all the maintenance/items you have ordered,
clear all codes, then complete a short drive cycle or until CEL appears.
Perform new scan, then report back with actual codes or errors displayed.
Btw, I hope you purchased something other than a generic OBD2 Scanner!

You've said that your scanner "said it was the ECU". How exactly did it say that ? What were the codes, exactly? (In words, not numbers only)
As Abel points out, the ECU is the very last suspect. I'd suspect that your code-reader is a useless OBD2 device, not a BMW specific diagnostic scanner. (For one thing, a BMW scan tool does not refer to an "ECU", because on a BMW, the engine computer is called a "DME".)

Lol I really need to not think so negative, not the DME. Code are 2a87 exhaust vanos, and 2c73 o2 after cat converter. If I replace those two parts will I be home free?
I would remove and clean Vanos solenoids, with brake cleaner and compressed air if available.
I would check O2 sensors wiring and connections, for cut/melted or corroded/loose/disconnected connections .
