I have an 1995 BMW HE53 540i/6. It looks like I should have S6S 420G - TAGR, but when dropping the transmission I may have a S6S 420G - T BAG from an E39. I was going to put a new flywheel LUK 21201223453 and clutch Sachs 21211223556, but these are different than what is already in the car. The difference would be that the E39 540 has its crank position sensor in the transmission bellhousing, reading off the flywheel, while the E34's sensor reads off the harmonic balancer at the other end. An E34 can use an E39 trans but not the other way around (I'm 80% certain that the E34 trans doesn't have a hole to mount the sensor), and the flywheels and clutches are different too: no sensor pickups and 265mm on the E34, sensor pickup and 240mm on the E39. Clutch and flywheel have to match each other, but either setup will work with either engine and transmission as far as physical hardware is concerned.

So I can use the E34 clutch and flywheel with the E39 transmission? Is either transmission preferable to the other?

21521155425 - E34 Input Cylinder Clutch (I need to verify if this in in the car) or 21526758828 E39 Input Cylinder Clutch
What happens if the wrong slave cylinder is in the car? I'm really not sure what the PO did.

The box is the same, as moroza mentioned the only difference is the E39 one has the Hall sensor hole in the bellhousing. As long as the clutch and flywheel are both from the same car (either e39 or e34), it will work. You cannot mix and match those two elements.
E39 and E34 540 clutch masters are different, but slaves are the same (just not E39 M5). You should be all set.
I should have a comparison pic of the E39 and E34 420gs in a few weeks.
Consider a ttv 15lb flywheel with an e39 m5 clutch. It is pretty great; much lighter and rev-happy than stock. This upgrade may actually be cheaper than a stock e34 flywheel and clutch kit. Rock auto has the e39 Luk clutch kit for cheap, ~ $200.
Curiously, I had to replace the clutch pivot arm; they do wear out.

Can confirm E39 box with E34 Clutch/Flywheel works as this is the setup I used in my manual swap. I also just filled the sensor hole in the E39 with the correct rubber bung.
