I recently replaced my entire clutch ( flywheel, pressure plate, clutch plate, master and slave cyl ) and my clutch pedal is now about 4 inches from the floor. I have bled the system over and over and can not get the clutch pedal to come up any farther any suggestions?

clutch pedal, not clutch.
clutch is between engine and gearbox.
Where in the stroke is the release point?
Is the assist spring functioning correctly?
Can you share your list of parts with part numbers?
E36 325? 318? M3?

How high does it normally sit? Is it working properly?

You have air in the slave cylinder because the air is at the top and he bleed nipple is at the bottom. Fine for changing fluid, no good for evicting air.
No warranty of any kind implied or given and no liability for any loss, damage or injury, no matter how incurred accepted.
You haven't bled properly. I had the same problem. It didn't fix until I bled manually. Such a fucking cunt of a job.
Pressure bleeders do make short work of this. Pressure bleed it for about 30-60 seconds. Then pump the pedal until it gets firm. Usually takes about 10-20 pumps. I can bleed my clutch in about 5 minutes once the car is in the air
