Could be the vapor barrier under the door panel is not sealed properly. Pull the door panel off, and seal the vapor barrier with some silicone adhesive. You might want to have some spares of the plastic clips that hold the door panel on, since some of them tend to break when you pull the door panel off no matter how careful you are.
OP, your car is an E46. Go to bimmer.work (yes, it's a website) and enter the last 7 characters of the car's VIN. You'll get a report about your car.
The vapor barrier is the likely culprit. Also, the door drain holes located at the bottom of door could be blocked.
I would suspect the sunroof drain tube. Sometimes they fall off and the water runs down the front post on to the carpet. Reattaching it is a bit involved but doable. Check youtube for a video on how to go about it...
Vapor barrier and butyl rope tape. Lock it in.
I just had this problem with my 04. Turns out there is a tube that runs from the sun roof drain through the headliner, and down the a pillar. There is a junction point up by the sun visor that came apart, and filled my drivers side floor with water. I pulled the headliner down, reconnected it and the problem went away.
