Replaced the window regulator and plastic sliders and today to try and solve issue with window popping off track and going up crooked etc...testing the window after the replacement and it's still doing the same thing. Gets outside of seal, angles higher in top left corner (driver side door)
I looked at the seal in the corner by the mirror and it looks messed up

Do I need to replace the vertical track/rails on the inside of the door? Is this possible?
I've read about linricating the vertical seals - do I just spray some lithium grease inside the vertical guide portion?

You need to adjust this arm. Might have to replace the rubber that goes in the guides.

There is also a guide at one end, I forget the details but it can be knocked out of place.
I feel your pain--I replaced my driver's door regulator and plastic sliders, too, but it still doesn't work right. The upper back corner goes up fine and then walks out of the groove at the very last minute, inches from the top. And if I put it all the way down I get a loud "pop" from within the door. I ended up pulling the window into the groove as my kid pushed the up-button and then I unplugged the window switch. F'n thing--messed with it long enough to just give up and I'm still bitter a year later. Now if I expect to enter a parking garage with a ticket, I have to take another car! #stupidM3life.

i just fought this as well. Make sure your weather stripping is perfectly following the metal channel on the side by your mirror, behind the door. For me it was really hard to get that to sit property. That weather stripping is long. It can't hang lose. You can barely see the track it needs to lay along. If it's not on that it pops out of channel about halfway up. The window needs to slide through that the whole time.
Also, are you positive your clips are snapped in tight? I thought I had mine in right, but you have to really push hard to get them to snap in properly.
Lots of swearing on that project.

Pushing the ball heads into the clips takes a lot of effort. I second what cpandrew says. If they gently click into place, you’re not done.
I used a channel lock pliers to pop my balls in and I'm still having a nightmare time.

You have to push the ball into the clip VERY hard. With firm pressure push it in, it needs to make a loud bang.

Took out the old channel strip/seal and ordered a new one. Mine was torn in the corners just above the mirror and in the top right corner. I think it was messed up inside the door too. New part was $140 after tax and shipping but will receive it in a day - part # 51-32-8-213-981
I took the glass all the way out and will clean up the channels for the clips also - what lubricant should I use for the other channel inside the back of the door? (towards the back of the car)

I think just about any grease will work. With green marine grease you won't have to worry about water washing it off. It's what I used on my poly bushings at least.
I rebuilt my windows (and doors) last summer. My rubber guide/seal has a felt coating on the surface so I used a foaming silicone spray. I used the small straw to get it into the groove. Both windows now seem to move faster and smoother. Silicone spray should not attract dirt and junk.
i also found it challenging to get the ball and sockets fully seated. Like Ex36 and KornKid, I too, used pliers to fully press the ball in the socket. Be sure you also have the horseshoe lock clip fully in place - seated in the slot on the clip and pushed on to the middle of the clip. I used needle-nose pliers to get the clips seated.
One year later, still rolling great.
