Car not keeping constant RPM/throttle? Long Cranks, Low Battery?

Appreciate the help guys, so yesterday after about a full 24 hours I decided to take my car out to the grocery store (2005 BMW 330Ci) let me mention that I have not had too many problems before, I have recently replaced the fuel pump and the fuel filter because of long crank times that were and still are RANDOM (doesn't matter what ext. temp, engine temp, time of day). Not a big deal to me because I wanted to change those out anyways. I've been having this slightly hard shifting problem on first and second gear (auto gearbox), it isn't like HORRIBLE shifting but it does kind of jolt from 1st to 2nd and sometimes 2nd to 3rd (depending on how hard I'm on the pedal). ANYWAYS, I decided to start her up and take her to the grocery store, no issues until I started driving down the road. For some reason it was holding long gears out to about 5k RPMS before shifting (mind you I was VERY light on the gas pedal seeing as I just started it and I wanted it to get to operating temp before running it hard). It started to feel like it was misfiring or jolting or something and it was revving out and freaking out so I decided to turn around (luckily I was down the street) and park her back at my place. Now I was curious as to what the issue was, so I tried reving the car to see if it was maybe some issue with fuel, or something and so I decided to rev it to about 2k RPMS and holding it seeing if it would freak out and I noticed while holding it there WITHOUT MOVING THE PEDAL, it would dip in RPMS occasionally around 200 or 300 but it would struggle to keep it at exactly 2k. Because of the long crank times I went to two different autozones and popped the trunk and decided to test alternator and battery (before last nights issue) and both said battery was good but with low charge, and only ONE autozone said my alternator failed. The other one said it passed but voltage regulator failed or something along those lines and that voltage was low. now my question is, can my alternator cause weird shifting and transmission revving out as well as not holding RPMS? I feel like a lot of things are pointing to the alternator because the battery is constantly low, lights dim when I put windows down and I constantly have random long cranks.

Sorry for the long posts and thanks for your input again guys <3

While you were at AutoZone, did you request a scan for codes?
As for the battery-remove and place on a charger overnight.
Disconnect charger and check battery voltage (12.4~12.7v) fully charged.
Reinstall battery and start engine, check voltage (13.5~14.5v) at idle-2000rpm-3000rpm.

I've already tested alternator and it's running around 13.5-14 volts. As well as fully charged the battery

No codes, just an ambient air temperature sensor that hasnt been changed

You won't pass emissions with that defect.
