When I turn on my radio I can hear the bass slightly but not much else. The head unit is brand new, and the speakers aren't fuzzy as if they were blown, could this be my amplifier gone bad? The audio sounds as if someone is holding a couple pillows over all the speakers in my car at once
The muffled sound makes me think that it could be an amplifier issue. Do you hear any hiss when you increase the volume? If so, it may be a grounding issue as well.

Nope only muffled sound, no hiss

There's not really enough information to help you much further.
If you only hear a little bass but no midrange or treble, then perhaps you've wired in the new head unit to only be connected to the low response speaker in the car? how is the new head unit connected ? direct to the speakers or did you try to connect it to the OEM amplifier?
The 'easy' way to resolve is to ensure the head unit is working and put a full range speaker on each of the speaker level outputs/channels. If you get a 'full range' musical output, you know the unit is good. I'd then suggest buying a 2 way set of component speakers for the doors and perhaps 2 way co-axial speakers for the rear deck and power them directly from the head unit.
