I get the DSC precharge unit to power up with a 12 volts source, but won't get any power from the connectors. I am also getting vacuum at the vacuum line to the master cylinder.
Prior to start working on the engine the system was working properly.

Seems like you're 90% of the way there. Get your hands on a wiring diagram, and trace back to where the pre-charge unit ties into a voltage source. There's either a break in the line, a relay is bad, or (most likely) there is a connector that wasn't hooked back up when the new engine was installed.

Looked at the diagram and traced the wiring. I was also not having enough vacuum at the brake booster, so I end up connecting the vacuum line straight to the vacuum plug on the
top of the intake and bypassed everything else. ( See picture)
Brake pedal is good now. But hope it wont cause other issues.

Still fighting with the coolant temp. Gauge stays at 12 oclock, but I get high readings, it goes up to 114 C at times, then as low as 96 C.
Heat now that hot. Not getting low coolant warning, but I may have to bleed it more. T Stat, and water pump are new.
I hope that head gasket stop leak did not clog my heater core. I replaced the heater control valve with a used one.

114C isn't too bad. The MAP stat is by design erratic, but bleeding should help.

You sure the used HCV was good?

The old one used to work just fine, then failed after using the leak stop stuff. Not sure if the used one works, but am getting some heat.

Is it safe to delete/bypass the Brake booster Check Valve ( sucking Jet pump) ? I wasn't getting enough vacuum from the vacuum plug on the back of the intake to the brake booster check valve, so
my brake pedal was very hard.
So What I did is removed the check valve hose that goes to the brake booster, and connected the brake booster straight into the extra vacuum line on top of the intake.
The brake is working fine now, but now sure if this will cause a safety issue.

    Please advise. See picture.

Trying to figure out what up with the cooling system. Did bleed the system few times, but coolant temp is somehow weird, as it goes up and down between 96c and 114c while driving around.
It would go up to 114c then after a while it will start going down, at times it would go down to 96c then back up. 114c is the highest number, and the temp gauge stays at 12 oclock.

Am not getting hot air, it hot but not as it should be. Should I suspect my heater control valve? The T stat, and water pump are new.

The coolant level in the extension tank doesn't go low.

Please advise. I don't want to blow this new engine with another overheating issue. It only has 110k on it.

114 isn't anything risky. Switch out the old and new t-stats, perhaps this one is wonky.

    HCV is def suspsect.

Fan clutch or aux fan maybe, but 114 isn't a big deal. For now, try and get the heat working.

can the old heater valve be cleaned? and how to tell when the heater valve is bad?
could air bubbles make the system act this way

Maybe. But judging from the good highway temps, I think it's just the fan not kicking in or something along those lines.

Clean it out and see if it leaks.

    Both.

Although the aux would be the one to kick it back down to 110 usually.

did put car on ramps and opened bleeder screw few timea to let some air out...didnt see much bubbles but heat at the windshield vents is blowing hot now. will let it cool off and add coolant then see what the temp reads after that.

The engine bay looks fine to me. It was left under a tree in New England. It is expected to look how it does.
