Is My Engine Harness Missing Wiring?

Long story short, I bought this 1997 328is cheap, and needed to replace the engine. I bought a '96 M52B28, also cheap, and installed it into my car. Everything was going smoothly until it came time to finish up the connecting all the sensors. Typically it's a pain in the ass, but damn, this is driving me nuts! After not realizing the OBDII motors mounted the CPS to the side of the block, I had to buy the adapter harness and plug it in. The part of this new harness (Part#12514592703) that is supposed to plug into the main engine harness, seemingly has nowhere to go. I've got a few plugs that I can not find the location they're supposed to go, also.

I feel I should mention this car was swapped from auto to manual at some point throughout it's life, but I did not do the swap.

When I bought the engine, they just chopped everything off the was connected to the motor. The harness is cut in a few places, but in that cut harness I found this pigtail:

I can't find this in my harness, anywhere! I've disconnected every connector I could find that I already plugged in, and none of them were even close. I've also found these wires which are just cut:

However I've come to the conclusion that those wires are indeed not the ones for the CPS harness, I believe. The car side of the CPS harness has three wires; yellow, brown, and black:

I've looked through many wiring harness diagrams, searched every forum, and I still can't find anything useful regarding these. I've got a couple other connectors that I can't find the home for, and I'm starting to wonder if my harness is just randomly cut, or I'm missing another additional harness.

    Other lost connectors:

This one sort of looks like another connector for a CPS but on the wrong side, but I cannot find what it connects to.

This one I believe I have deducted that is plugs into the secondary air pump that I currently do not have.

The one in the last pic certainly looks like the SAP connector. Some of those others are more than likely auto trans plugs. I'm not sure why you can't find the plug for the CPS. Both auto and manual have them.

top one looks like cam sensor, second is crank sensor, third is SAP connector. The two cut wires look like possible o2 sensor colors? Don't quote me on that.

I figured both auto and manual have them, I'm just worried mine is missing. I figured some of the connectors were for the auto, but would it be in my best interest to get a manual harness?

The top plug is definitely crankshaft, the camshaft plug is similar but slightly different. The locating tabs on the cam shaft connector are spaced out further.

Auto and manual engine harnesses are not that different. Besides the gray tubed wires heading to the tranny and the wires to the auto brain, everything else auto related is internal to the harness, meaning no extra plugs, connectors etc. You can use an auto harness on a manual engine, you just have extra wires that are not connected.

2nd pic: What are the colors Blu/yel and White/green?
3rd pic: Brown/black/yellow are 02 sensor colors but you need to pull back the sheathing and check the original colors of the wires in the harness. It appears as if someone tried to splice in a different 02 sensor if the wire colors in the harness are confirmed.
4th pic: red/black/brown (confirm the colors) but that plug does not look like factory BMW.
Your last picture is defiantly SAP

I should clarify that the pigtail in the first and third pics is the same pigtail, which connects to my cps harness. It came from the harness that came with the motor, but was cut in several places. Coincidentally its the same connector that I can't find on the harness that was already in the car.

Yes, the second picture shows a green/white and a blue/yellow wire that are cut.

I've got two O2 sensors on top of the fuel rail plugged in.

I've got the harness completely out of the car now and I'm going through the whole thing. Does somebody have diagrams for an M52B28 harness, labeled diagrams, etc. anything?

I've already been through that time and time again.

I've been prodding wires for hours tonight and am starting to get some weird answers, definitely not was I was looking for. The "unkown" connecter if you will, as shown in the 4th picture in the original post, is actually the crank sensor wiring. It is also the correct plug for the sensor, but from the DME all the way to that plug, no wires are spliced so that leads me to believe it is a factory plug (plus it says BMW right on it). I can cut this off and wire in my pigtail that is supposed to be there, but that will only take care of two of the three wires that are currently in that crank sensor wiring.

If ANYBODY can help break this down I'd be much appreciative. I'm pulling my hair out trying to figure this out! Help please!
