Brought my '07 335I coupe into the dealership to get the fuel pump replaced under the extended warranty...... This is what they came back with. How much should this cost realistically at an independent mechanic? Any other thoughts? Help.....

Here is a good idea, find an independant or do some of the work yourself. Over in the E-9x there are a lot of DIY's for replacing thing like air filter, and you won't be paying somebody 50+ bucks for something that takes 5 minutes or less.
Since you have all the part numbers, you can purchase it for about 15-20% less at most of our forum sponsors, like RM European AP, just plug them in and I think you will be suprised at how much of a mark-up that dealership is putting on those parts.
Or you can look around at like Amazon.com and get quality filters like Mann for about 1/2 the price that the dealership want. Do some homework and research the parts.

Get recommendations for independent BMW shops (indy) in Austin from the local chapter of the BMWCCA. Every chapter has a website.

Yeah, that's crazy, but it's just dealership markup and labor rates.
Good pads are around $100 per axle and a set of rotors should be around $350-400 tops.
Set of tires mounted and balanced, will run about $1k.
Oil & filter, air filter, cabin filter - about $100.
Set of plugs, maybe $50
The trans seal and struts, you may want to have an independent mechanic do if you're not up to it.

First of all, subtract $1600, because someone added the brakes in twice.
Get your tires from TireRack, have them shipped to a TireRack installer, and you'll get better tires for much less money. Buy yourself some W, Y, or Z rated Michelins or Continentals.
Unless the tire wear is distorted, like the shoulder being bald, there's really no reason for an alignment.
Buy polyurethane control arm bushings from Bimmerworld or Turner, and you'll never need bushings again.
Go to an excellent BMW-specialist independent shop - Austin will have a dozen (likely more than Dallas or Houston!). Your work will be half the price.
I think I could install a complete set of 4 Yellow Bilstein HD struts & shocks on your car for the price you've been quoted for 2, using all new OEM hardware and mounts, at the Euro independent where I work.
So why isn't the fuel pump free? Wasn't this under extended warranty?
I have never really figured out why the factory says the OFHGasket on your car takes so much time; but as a pro, I admit I like that, because it helps make up for all the jobs that don't pay enough.

Roughly 50% of BMW's are leased, so that is one reason for a rather extensive "used" market, which most people don't take care of those cars.

The brakes are insane! The OE kits for front and rear are only like $400 on FCPEuro and ECS Tuning. $100 for the air filter too lololo

Yes, BMW labelled parts are more expensive than OEM.
That said, when you go to an independent, you are usually charged dealer list price on parts.
You can always find someone cheaper than the dealer, or cheaper than a BMW specialist independent.
Best of all, if you have experience and the appropriate tools, do it yourself.
Or, take it to a chain store like PepBoys, and let them use garbage Chinese brakes and tires and struts, and have a kid who doesn't know his ass from a hole in the ground do the work.
