Following up on my question above. Yes, the DME must be re-flashed to a manual transmission. For Alpina, this requires a tuner familiar with the E39 DME who is able to take a 540i6 ZUSB and overlay the Alpina fuel and ignition maps. Also, the Alpina B10 V8 came with a 3.15 differential, so this is also the best time to program the cruise control fix.

I have read this entire thread and I am still unclear on the accelerator pedal. Is swapping the gas pedal from the auto to manual pedal just to gain the slimmer pedal or is it required for the swap? Mine is a 03 if that pertains to the question.

ZB Coding with ncsexpert or equivalent is required, but the engine tune is completely separate so just be careful not to run WinKFP or equivalent.
There are safeguards so it should be difficult to wipe the tune accidentally - but it is trivial to back up the whole DME memory including tune just in case. You may even want to do what I did and get a DME at the junkyard and keep your original as it is now... just make a virginizing cable and short the appropriate place on the replacement DME circuit board so you can wipe the VIN.
You may find that the automatic tune is terrible when you have a manual, but you can sort this out after you have it working. This was the case for me - the 540i automatic tune made me want to drive the car off a cliff at first when I had the 6-speed. For example, it kept the throttle level up for a couple of seconds whenever I would lift off the throttle - OK behavior for an automatic but maddening with a clutch.
Once I put on the manual tune it was fine.
Closing this out for future forum searchers. Converting a B10 V8 to manual is nearly the same as converting a 540i with the following differences:
- Transmission/lambda harness is unique to Alpina. Manual transmission harness 12531437129 front lambda loom is too short to reach the lambda sensors. Harness 12531435450 only has front lambda sensors and nothing for the post-cat sensors which triggers a CEL immediately. According to BMW, there is no manual transmission harness which reaches all four lambda sensors the same as the Alpina harness. Separately, the Alpina parts office was highly upset to find out a customer swapped the transmissions. Hopefully my FIN isn't blocked from future parts orders. I was unable to locate a suitable harness and wound up modifying a manual transmission harness instead of cutting up the original Alpina harness.
- The differential on the B10 has a different ratio, 3.15:1, so that needs to be addressed during DME tuning to allow cruise control to function.
- Modifying the transmission harness is the quickest way to a running car. Well documented here, no changes on the Alpina
- DME must be flashed by a professional. There is no BMW ZUSB that is a direct correct conversion for the DME. I contracted DUDMD to overlay the Alpina fuel and ignition maps over a manual transmission 540i base tune. He had no problems modifying the appropriate files. Zero drivability issues.
Otherwise, mechanically everything related to the swap is exactly the same as a similar 540i. The transmission bolted up to the F4 engine without issue, the clutch components fit the same, and the modifications to the wiring were the same.

Hi all- working on getting everything together right now for this swap. Car is an 04/2003, with a 3.15 diff. I’ll be installing a 3.62 diff as well when I do the swap.
Wondering if I have this correctly.
I have the harness from the donor car, (02 540i) and the pedal set from that car. Everything linkage wise and support wise I have from that car, along with the driveshaft.
What specific things do I need to do with the harness for the auto to add the manual trans? I have no issue with all the coding, but it’s all the wiring that stumps me. I want to try to knock this out in a week or so (spring break) and would love any insight. Also happy if someone wants to help, I’m located in SoCal and as much beer as required would be provided lol
Excellent project, I love seeing new posts here. FYI, you'll need to adjust your engine tune to make cruise control work since there is no factory 540i 6-speed with a 3.15 diff. There is a tune earlier in this thread IIRC that makes 3.15 work with cruise control (and has a few other helpful features like M5 dashboard support), but it may not work with 3.62 without some hacking.Originally Posted by MSB123

I posted a link a couple of pages back to the Shop Life 540iT6 youtube video which provides a visual of the wiring changes. There are just a few wires to run, but some of them have long and awkward routes. Plus dealing with pin replacement is difficult without the removal tools (especially the round ones in the ignition area).
They didn't sell the 540iT6 configuration in the USA, so most of the pain typically comes from coding issues. You can either start with your USA config and tweak things to make it start properly, or code your car into a Euro version and then tweak things to be in English. I went with the latter but I think most people do the former.
The immobilizer will be your enemy for awhile, primarily due to starter differences between auto and manual. For example, until you get the manual engine tune installed, you will need to leave the key in position 2 for a split second before starting, otherwise it will crank with no start. There aren't too many gotchas like this, but you will definitely have moments where you need to be patient and talk yourself down from driving the car off a cliff in frustration.
FWIW I thought the hardest single part of the job was installing the clutch pedal and the solid slave cylinder hose that is painful to push through the floor. Some people just replaced the solid line with a flexible high-pressure hose -- in retrospect I wish I had done this.

Do only question left- what about the brake fluid reservoir? Do I need a new one that has a connection for the clutch master feed line?
And- having difficulty sourcing a few pins- for the ignition switch connector- pin 8 on connector X33
- for the news connector- X1659 pin 2

You DO NOT need a new brake reservoir…just cut tip off the sealed port of the current reservoir and attach the feed line to the master cylinder.
may be helpful to update the post- on auto 540s (facelift)- the starter relay is the one with the two black wires behind the glove box. There are two, took me a minute to figure out which one it was and may be helpful to others. There is also a yellow/brown and blue/black wire going into the relay.
