Ready for paint today and then put the car back together.
Not the best picture but under side of rear. The inner metal was stretched to clear the tire and meet the new fender.

Hey, how much camber are you running in that picture there, both front and back? I also run square, wide, wheels and I'm thinking of doing just the E46 fenders in the rear to maintain some visual balance. (It looks like with a "sport" alignment on square tires / wheels there's a lot more fender room in the front than back)

I am running 3* in this picture. It is close but still needs more room. I took out the camber when we fitted the fenders to the new tires to make sure it clears in street trim.

These are also E46 flares on my car with a square 18x9.5 setup with 285-30-18 Hoosiers.

Yep yep... you don't get any additional bump travel in the rear until you cut out the inner sheet metal. What Dave says about removing the spring and bottoming the suspension is the only way to test at full bump travel...
When you've cut enough metal out of the way to bottom the shock, and still have ~1/2" to the tire, then you have clearanced enough. Do this front and back. Then add your flare. This clearancing work is by far the most time consuming step to perform.
Getting the multiple sheets of inner fender liner structure tied back together, and then getting those water tight... yea, that's some WORK. Lots of patience, little pieces of steel patch panels welded over the gap, lots of insulation catching fire, all of the interior has to be removed and a spray bottle used to put out the constant flare-ups, etc. Welding or glassing on the actual flare on is sort of the easiest part of doing flares.
Or you can do it the easy way - just stretch the rear out a little, avoid the fuel door area, slap a flare over the tire enough to cover it, and then make it look pretty. This limits you ride height, full suspension travel, real streetability.

Did you price out (time/money) the difference in making your own flares? It sucks to cut up a brand new set of flares if you can make your own for less.
I took my car to ThunderHill Tuesday to test the new tires. This is the 1st time to run TH backwards so it took time to learn. I went out with my Friends car 1993 RX7 racecar 2500lb and 530 rwhp 427 lsx.
No problems at all with my tires rubbing at all. I was very happy with the larger tires on the car, just what I needed.
