I recently picked up a 2001 540i/6 Sport and whish to refurbish as best as possible, hence my question to this group, which I'm sure has been addressed prior to my genesis. Where can one procure a replacement carpet (Complete) for an e39?

There are several reputable suppliers who cater to the classic car community. Do a google search.
After you remove the interior, carefully examine the electrical panel under the passenger seat. Moisture can wreak havoc with it .

Ed in San Jose '97 540i 6 speed aspensilber over aubergine leather. Build date 3/97. Golden Gate Chapter BMW CCA Nr 62319.
I would be surprised if there is any aftermarket version available. The factory rug is bonded to a very thick foam pad, contoured to precisely fit the floor.
It may be available from BMW but I shudder to think of the price. It is very good carpet that will stand up to very vigorous scrubbing if soil is your only problem.
Plenty of cars being parted out so used shouldn't be a problem. Shipping will be problematic(bulky/hard to pack) if buying long distance.
If buying used from rust belt cars watch out for road salt concretions which are about impossible to remove.
