What is the difference besides the physical appearance and the engine of the e36 3 series and M3?

The M3 has better suspensions and brakes, I believe.
..and different seats, steering wheel, wheels, tires, the chassis is stiffer overall, different colors were offered (dakar, estoril, avus to name a few)...
hmm

Also the m3 had different exhaust, tranny, and differential... pretty much everything but the shape of the car is different

stiffness was the same - the sedan E36 has always been the stiffest of the 4 variants.
some of the parts had minor upgrades, such as the rear subframe being beefier. you can see a photo of it in the first link in my sig.
larger half shafts and bushings too.
