Ok so here's the deal, my Dad has an e39 M5 and periodically ever since september sometimes in the morning he or I go out to the car and there is water inside the car pooling on the carpet at the foot places in the back seat. also water pools in the little cubby below the rear heater/A/C vent WTF??? how is water entering the vehicle. All of the the windows, doors, trunk, and roof are closed?

Water on the carpets after a rain can be a result of a failure of the water shield inside of the doors.

Blew my mind too!
After a heavy rain my e39 rear footwell was filled with about 2 gallons of water. The dealer replaced the inner door vapor shields with new re-enforced type on both rear doors. It took weeks for it to dry out completely.
You would think a simple hole in the bottom of the door would rectify the problem. I can't imagine how long the window motors , etc. are going to last over the long haul?

The window motors, etc., aren't at risk. A failed water shield doesn't shunt water outside of the car as it is supposed to do. Instead, water flows into the car rather than out through the drains in the bottom of the door.

This happend to me also. Open the doors and pour water on the glass watch at the bottom of the door and see if it is seeping between the panel and the door or if it is exiting out the drains in the doors.
