Well I got almost everything off but I have a few questions.
1. How do I get to the dipstick to remove the return line. Is this even possible?
2. What do I do with the vacuum line that runs to the bypass valve (and my boost gauge).
3. What do I do with the line that comes out of the side of the block (or head) that connected to the tube running from the supercharger to the throttle body?
4. How to I rerun the line that ran from the valve cover gasket to the intake tude (breather line). It appears that down by the alternator there is a capped plastic thingy just like what it on the valve cover. I assume I run a line directly from those two points?

1. How do I get to the dipstick to remove the return line. Is this even possible?
Dipstick will pop right out since it's just held in with an O-ring. But before you pull it out you have to undo the oil return line that's attached to it...you may have to do it from under the car. The dipstick may also be attached to the manifold bracket, so you'll have to undo that too.
2. What do I do with the vacuum line that runs to the bypass valve (and my boost gauge).
Replace the line with a new one, or use a coupler (as opposed to a 'T').
3. What do I do with the line that comes out of the side of the block (or head) that connected to the tube running from the supercharger to the throttle body?
I don't recall a tube going directly to the throttle body from the s/c. Are you sure it isn't just the coolant lines from the head to the throttle body? If it is, leave it...it's a stock configuration. Pics of what you're referring to would help.

If it's the line that has/had an inline filter attached to it, it goes back into the crank case vent (aka oil separator) located under the manifold. The other end of the oil separator goes to the oil dipstick (where the s/c oil return line went). Here's a pic:

#3 is the ICV plumbing, it goes into the bottom of your OEM intake elbow.

On item #2, what do I do with the vacuum line? I mean where does it now connect to? Thanks.

It's either the FPR or the brake booster, depending on how they set it up, and most likely the brake booster. If it is teed off the booster, that's easy. It comes off the side of the intake plenum and runs direct into the side of the brake booster on the firewall.
If it's off the FPR, it's a bit mo' tricky since you have to get at it from underneath the intake plenum (or even under the car, depending on how flexible you are). Bentley is your friend in that case, I'm not 100% certain about the FPR on a 3.2.
Since you're selling the car, in either case I'd recommend that you buy a new hose from the dealership (should be cheap), and not saddle the owner with a possible vac leak down the line that he isn't expecting by coupling the old line back together.

I figured everything out. I just need to go to the dealer to buy the hoses for the oil sep > valve cover and oil sep > dipstick connections. The whole removal was a bit of a pain but I managed to get through it. Phew.
Can't wait to daily drive a stock 540/6. HAHAHAHAHA
