Hi all, I’ve completed the motor swap on my 2002 540i. I’ve gotten all of the issues with the motor sorted out. Runs like a peach.

HOWEVER, with the new master and clutch slave cylinder I’ve ran into an issue with bleeding it and thus as a result I’m not getting full disengagement. The car can go into gear it just takes a little bit of time. However when going both forward and backwards I get this strange groaning noise coming from the transmission tunnel area. I have a video below of it. Disregard the Christmas tree dash (I broke the pressure sensor and am regretting it deeply) and my commentary as I’m stoked the car works.(I’ve been waiting 18 months in the running at this point). Anyone have any ideas? I’m not able to see a clear culprit. I have replaced the center support bearing rear cv axle and the guibo recently so those can’t be it because it didn’t squeak like this before.

Sounds like a bad throw out bearing to me. Be sure to bleed properly to insure complete disengagement of throw out/ clutch arm.

Throw out bearing and pilot bearing are all brand new. I’m curious about the groaning noise while I get this clutch bleeding issue resolved.

The throw out bearing isn't doing anything while the clutch is engaged. A bad one sounds much different anyway.
Sounds to me like something rubbing on the driveshaft or axle(s). Run it on a lift this ought to easy to spot.
Oh, I watched your other "stubborn M62 video" and about wet my pants.
Several have posted about engines/trans reluctant to separate, this ought to be a sticky.

Pilot shaft bearing? As Ross said it should be easy to find.

Still haven’t found the source. Haven’t had all that much time to look for it either, regardless it’s a noise that really only appears when decelerating. I was sorting out some other drive ability issues firsthand and now can take an exclusive look at this and see what’s going on. I have noticed that the groan has been present in times where I’ve also pushed the car(I would assume not in gear because I’m not Hercules).
