I have a 1999 540I manual and I believe that the transmission synchro are going bad because I grind gears when I shift slowly.
Please let my if you know any place to buy the internal transmission parts from.

I'm not sure where you'd get internals from. I asked the same question out of curiosity when I first joined. Basically as I understood it, internals were difficult to come by and very expensive sine they rarely have trouble. I was advised it would be much cheaper and easier to grab another six speed. When was the last time the trans fluid was checked/changed?
So, is there any site to acquire all the internal parts of the manual transmissions for our gearboxes? I know you can get the parts for the automatic gearboxes.

HAHA good luck. GETRAG...people have problems finding the parts. Maybe someone like Stuck or Randy can help you with "acquiring" parts....Otherwise, M5board since all theirs are GETRAG's....
Well, just for your information I drive an automatic and made a rebuild thread here. I was just curious to know if there were any site(s) to find internal parts for a complete manual transmission rebuild.:stickoutt:D

Getrag simply does not supply internal parts for the 420G. This is a very stout gearbox, and unless it has been abused, is difficult to break.
A lube change to MTL might help, as well as replacing the rubber bushings in the shift linkage, and the clutch circuit fluid. Hope you have already removed the clutch delay valve.

Rebuild parts for the manual boxes are not available. At least not to the general public.

3. If problem persists and if you have more than 250K and "think" your gearbox is bad, try ebay for used trans. There is one with 98K listed for $899 at the present time.

Part of Getrag's contracts for transmission states whether they have to make individual parts available or just complete rebuilt units. Most manufacturers do not opt for the parts supply. Thus parts are not readily available. Sure, a few things can be sourced from other vendors, namely bearings. But not the unique parts.
One question. Why do you think the transmission cares what color the fluid is?

Because it was black and that is an indication that the fluid got really hot due so much friction between the internal parts. Keep in mind this is a manual not automatic, so there is no black clutch material inside it to color the fluid.
I had many cars with manual gearbox and none of the had such a bad fluid inside.

Color by itself means nothing. Is the oil contaminated? Does it feel waxy? Sticky? Vanished? Analysis return bad? Those are the things that matter... and may well apply to your oil. But to condemn oil, or the whole transmission, simply on the color of the fluid is wrong. It is also a very common fraudulent practice used by a multitude of shops out there. It really irks me when I hear it.

It had no viscosity at all.. almost like water.

Good indicator to me.
BTW, I've been around vehicles with manual transmissions all my life, and I've never observed black watery lube.
Perhaps some doofus put ATF in the trans.

Watery is correct. The oil specified for this transmission *is* ATF, or BMW LTF2. LTF2 has the exactly the same viscosity specifications as Dexron III.
Seriously, get a sample and rub it between your fingers. If it's got a sticky feel, it's been hot enough to break down. Most black fluid is purely from the dye breaking down, not the oil itself.

Anyway, on to your problem at hand. If the transmission has failed and gotten hot enough to "burn" the oil, then there will be significant gear galling. In this case, the transmission will not be a little crunchy, it will not be whining. IT will be screaming in every gear.... so loud you and everyone within a city block will know the box has failed.
If it is crunchy in all gears, look to the clutch release. And not the CDV, it doesn't control the release point.
