I just bought a 96 M3 and I am looking for members opinions on what they feel is the best diagnostic tool.
Having owned Porsches I use the Durametric cable, they also make the Bavarian Technic Diagnostic cable.
I guess my question is, is the Bavarian Technic Diagnostic Tool good or is there something better out there?
Any help would be appreciated.

The best software tools are INPA/DIS, INPA is the factory software & DIS is the dealer software so it doesn't really get better than that. Sometomes DIS is referred to as GT-1 but GT-1 was the hardware that DIS ran on.
You'll need an ADS type interface for your e36 M3. Just remember that the round 20 pin connector does not automatically mean ADS. So wen you're buying be sure to check that it is ADS compatible. I'd recommend a swithable ADS/OBD interface like this one:

Best of luck with the car.

So you don't use the OBD II port in the car?

You'll have some module access through the OBD port, but not complete. Ignition detection is usually not functional and that will throw a wrench into things right from the get-go.

Get an "ADS Interface" and a 20 pin port adapter like mentioned above to use the diagnostic port under the hood. Run from a true serial port to avoid other communication issues.

Or a ready to go option: Member rv8flyboy's interfaces are highly recommended around here.

I really appreciate the help, I do have one last question, by using the 20 pin port adapter will that mess up any software flash that has been done to the ECU?

No.
The 20 pin port under the hood is just a "more complete" diagnostic port versus the OBD port under the dash. (in as simple terms as possible without getting into actual pinouts pin for pin) The OBD port will not be able to access ADS protocol modules.
It has nothing to do with previously flashed hardware or installed ECU performance chips and such.
