Car is a 97 328i sedan

My right rear window stopped working a while back and i replaced the motor but that wasn't it. There is a clicking noise when I hit the switch coming from under the right side of the dash.

What steps should I take to find the problem?

My drivers window was doing something similar last week. I would press on the window switch and all I was hearing was a single clicking sound coming from the door panel. I never figured what caused my window from not working.

After removing the fuses, relays and window switches and then reinstalling them it was back to normal.

I did check the window arm regular just to make sure the window didn't slip off of it.

The clicking is the relay activating. So everything is fine to that point. There is nothing between the relay and the motor except wiring. Chances are you have a broken or frayed wire at the door jamb. Quickly hit the motor with 12v to see what it does. Change polarity to make it go up and down. This will test the motor itself. If that works, and the relay clicks, it is a wire. Pull the loom at the door frame and see if you can see a bad wire.

I hit it with 12v and motor works. It started raining so can't tear up the wires yet but that'll be my next MO
