So when Im driving along with the window down, I press the button to roll it up, it goes about 3/4 of the way up, stops, then goes back down about an inch. The pass side started doing it too. Its not always in the same spot either. Sometimes it will only go up 50%, then stops, down an inch. If I hold the button down the whole time, it goes all the way up. What gives?

Window regulator attaches to window on slider with 2 plastic mounting points. Theses clips break and even though you can still roll your windows up and down you cant use the auto feature cause it binds. So get the clips replaced and your good to go.

Looks like 04. Clip nut. Thanks. I was hoping to never have to pull these door panels off! Could it have anything to do with the window switch?

IanBMW is right, it's the clips. Make sure you grease them when installing the new ones and make sure that you get the metal cotter pin well seated in its hole, I had one pop out on me once.
It may not be the clips. It's the safety feature for when it feels resistance. Temperatures going up probably caused increased friction with Window seals. You can try resetting windows. I think you roll down the windows and hold the button for 5 seconds or something like that, don't remember. And clean and lube the inner and outer seals with gummipflange (don't know how it's spelled). Only get into inside of door if this doesn't work.

Anyone have the specific part number? I ordered part #4 but it came out to be metal clips.

It's not #4, it's #2. They are usually known as window regulator bushings, but they are called sliding piece in realoem.
This may just be something you have to live with. The reset procedure works OK sometimes, but all 3 of my e36s do this, with window regulator bushings of various ages ranging from 17 years old to 6 months old and freshly cleaned/greased.

You want #2 (51321938884). You need 2 per door, but buy 3-4 extras. Sometimes they crack when you pop the regulator back in. You need to clean the rails and regrease. Use white lithium grease. When you snap the regulator balls back into the clips use a towel to leverage the regulator balls into the clips. You will hear a LOUD POP. If it doesn't make that sound then it's not in properly.
Also when you take the door panel off make sure you buy new door panel clips and buy plenty of extras. Here's the part number for the door clips 51411973500. You need iirc 10-12 per door but buy an extra 10 cuz they break easily if you don't align them correctly and try putting the door panel back in.

Thanks! I completely agree on the door panel clips. I think I broke a good 8 when I put my e46 panel back together.

I've read on here that the "window up - stop - down an inch" deal is indicative of a motor going south. Specifically whatever sensor doobie is in the motor.
You can lube the bejeesus out of the tracks - like I did - and still have the same issue - like I do. That being said, my window has been doing that for years, still hasn't fully crapped out.
Easy way to tell if those sliders are bad/broken is to rock the window. Open door, roll window up, then grab the glass at the top corners and rock. You'll be able to tell instantly whether or not the sliders have broken.
They're worthwhile to replace, the sliders, even if they haven't broken.
