Anyone know if this is a common problem? How hard would this be to fix and keep the auto transmission?
How much work would it be to swap in a manual?

Should be easy if you do a little homework. All the answers are here.
Have fun.

a couple of weekends for a manual trans. Looks like it could be a great buy if everything else checks out.

I think it would depend on the rest of the car. How is the interior? And if it's going to need a paint job, etc. I don't see how it's a good deal. With a bad transmission, it's probably only worth 500. I'd also like to know what the shop that installed the "new" transmission had to say about these current problems.

Meh, if it's cosmetically good, body and interior somewhat, you can't really go wrong for $1000.
But that's only if you have cash to throw at it. Things can get expensive quick.

That was for sale in our classifieds about a month or so ago. Too lazy to look for the link though, sorry
