I have the typical problem with the vapor barrier leaking water into the rear passenger foot area. I will do the repair this weekend, but how should I go about drying out the area and getting rid of the swamp smell?
Should I just bathe the area in febreeze and 409 and hope for the best?

For drying it out, vacuum as much as possible and then leave the car open if it's not too humid outside.
For the stench, call around to equipment rental stores or damage restoration services. Ask them if they have an ozone machine. I once worked at a place that rented everything under the sun and we had one for $40 for a two day rental. You plug it in and put it in a closed car overnight. It will kill the mold spores and also destroy all other odors. I'm in real estate now and I've used it to get rid of cigarette and pet smells in homes I'm selling.

It is best to pull up the flooring. There is around 2" of insulation under the carpet that can hold water, and vacuuming alone won't get it all. ... Ask me how I know! :(
