Talk to other dealers, see what they would do. Compare pricing, etc. Shop around!
Actually, since you're in NJ, check out Motor Works West, ask them for a quote.

Many transmissions sold through dealers are rebuilt. BMW probably has the same system. Sell transmissions through an authorized remanufacturer with the BMW name on it and ship your old trans back to them. They are essentially brand new and many times they will give the same if not a better warranty. Heck, you can't even buy a brand new transmission from Ford unless it comes off the assembly line.

Right. Water pumps, power steering pumps, alternators, transmissions (manual and automatic), and even most engines are remanufactured by authorized remanufacturing plants. Many times Getrag or ZF rebuild the transmissions themselves.
The only things that go bad in a manual transmission are the synchro rings, shift forks, and bearings. The casings, input/output/lay shafts, and gears are all reused if they're not physically damaged. Automatics get a rebuilt valve body, remanufactured pump, new bands and clutches, and bearings.

Most big items like engine and transmission from dealers are rebuilt. Since your model is discontinued, they don't make them from the factory any more. Rebuilt parts from factory are as good as new anyways.

I got a rebuild tranny a LONG time ago and I questioned my local shop and they said it was norm. and that I actually got a new one when they looked it over.
