I've searched but can't quite find the answer, so ...

My 1994 540i came with one manual key, no remote.

What I would like is to be able to lock/unlock the car with a remote, but not turn on the alarm system, or run the risk of immobilizing the car.

Q: Can the stock system be set up to do this ?

If not, I can go aftermarket, but in general I'd like to keep the car as stock as possible.

Not sure that's possible.. you could maybe pull the alarm horn? Whats the reason for not wanting the alarm/immbolizing feature? Do you break in to your car often? :D

Well, I've just had bad experiences (with non-BMWs) of coming out to my car at 1:00 AM when the temp is down in the single digits and the fob won't transmit strong enough to unlock the car. For a Saab, that means : "NO DRIVING FOR YOU !" I guess for a Bimmer, it just means you get to wake up the neighborhood and tell them your fob isn't working.

Frankly, I don't know anybody who hears a car alarm going off and runs to the window to see stop a theft in progress. Usually its a hand to the forehead followed by "Some Jacka$$ needs to turn off his alarm."

Anyway, I don't want to start a thread about whether this is a good idea; just wanna know if its possible.

No worries.. understood.. just wanted to see if there was a specific reason for asking in case there was a way around the problem you were trying to get rid of (if unlock w/ remote but no alarm functions is not possible).
