To complete this, do I only need to swap the rear trailing arm over or whats the deal?

basically you have to swap all the arms aswell as the half shafts/shims. Just did it to my car not to hard just time consuming

Plus the emergency brake won't fit but you might get that with the trailing arms.

Is there actually an advantage in the M3 calipers/Trailing arms?
They are still 2 piston rear correct?

makes sense, spindles are bigger, didn't think there was a larger half shaft, but not surprised.

The half shafts are way bigger.
