This has probably been addressed before, so bear with me...
Have a 2006 CPO that I picked up 3 weeks ago. When the chassis is flexing (shifting or going over a bumpy road), the doors "squeak" a little. It's not bothering me YET, but it will if it keeps up.
Had the same issue on my old VW POS - the dealer said the hinges were too weak for the door weight. Did not have problems with my other 2 cars. Other than putting unsightly teflon tape on the doors, or lubing the weather stripping with lithium grease, is there anything I can do?

Are you sure this is the cause of the squeaking?

My E46 had the issue...lubing the weather stripping was the only fix I ever discovered...:mad
Two years and 21K+ miles, my E90 has never exhibited the problem.
Strut/sway bars perhaps? That would reduce chassis roll.

The sound is definitely coming from the driver side door - right above my left ear. It's actually more like a "groan" instead of squeak, but you can hear the door and body rub/flex when shifting.
I can turn up the stereo and that could be the easy fix, but I like listening to the engine while i drive.

I don't really have any solutions for you other than what you've mentioned, but I will say that I toiled through that issue with my 3 GTI VR6 cars I owned (you mentioned VW). It drove me insane...they were fun as hell to drive, but all the squeaking and rattles were quite annoying. I've found my 328i to be fairly free of any noise that is out of the ordinary.

Listening more carefully, it sounds like there may be something loose inside the driver door panel - like a screw is coming loose and the object it is holding swaying a bit.
The CPO records show the driver side window was replaced for being discolored. Maybe they didn't tighten a screw all the way when they repaired it. Should I chance it having them take apart the door to look at it? Seems like every time something it taken apart, it makes matters worse.

Why don't you lube the door seals and see if it goes away? If it does, then get the Teflon tape put on. If it's still under regular 4/50 warranty, the dealer will do it for free. And the tape is clear, so it's hardly "unsightly".
